Try Kayak.com & sidestep.com for comparison of prices from all sites and airlines. Its quite useful.
Besides that usual sites like travelocity, orbitz, expedia etc.
Most of the India travel tickets i guess are booked through agents. I always have done that.

Makemytrip.com - has been pretty competitive with their pricing for India. In fact the last few times I think they quoted us better rates than agents to. But you need to do your homework - visit their website and try to find the best deal and then call the agents up - referring to what you saw on their website.
